If you're using Pixelmator Pro only Method 1 will apply and menu items will be in different places.
This will apply the opacity information of the lower layer to the colour information of the upper. Right click on the original and select Create Clipping Mask. To make a selection from a mask, click on the mask and select Load Selection from the edit menu. To make a Mask from a selection, just Add Mask to a layer that doesn't have one. You can move easily between selections and masks. Using your favourite selection tools, select everything but the black or select the black and invert the selection. Method 1 - If you can select it you can mask it. Both may need some tidying up afterward depending on the complexity of your image.
There are a couple of methods you can use, though. I tried replace color but it doesn't allow transparent as a replacement choice. It's worth trying the first two with the Colour Fill tool open so that you can see the foreground colour change so that you can verify that it's doing what you think it's doing. As well as Cmd-delete and Opt-delete, there are a few more keyboard shortcuts you might find useful if you don't know them already : D - reset to default palette black foreground, white background X - switch foreground and background colours. The Colour Fill tool is showing the foreground colour as that is the colour it uses to fill. I tend to think bwckground 'foreground colour' and 'background colour' in Pixelmator Pro as 'active colour' and 'reserve colour', because it is bacmground foreground colour that is used for the majority of tasks.
